First, in order to reduce condensation on the windows, you need to have 
the window temperature be above the dew-point, either by making the 
windows themselves warmer or by making the inside air dryer.

Once that is done, I would paint the window with a stain killing primer 
(e.g. B•I•N), and then paint with a paint to which you have added a 
mold preventative.  Neither of these will work for too long if you keep 
the condensation problem however.
